质谱法分析蛋白的基本原理是通过电离源将蛋白质分子转化为离子，然后利用质谱分析仪的电场、磁场将具有特定质量与电荷比值（M/Z）的蛋白质离子分离开来，经过离子检测器收集分离的离子，确定离子的M/Z值，分析鉴定未知蛋白。
